As far as I know, these are logical errors often caused by having thermal zones with no systems or no thermal zones at all. Generally, the errors can be found in the .sim file by looking through the "ATTN Simulation Messages For Review" section.
Alternatively, you can go to Tools > Check Building Description or you can search the .BDL file for the word "error" after you open it with a regular text editor.
The building I am doing an analysis on currently has exhaust fans and unit heaters. I am trying to do a comparison on savings if an energy recovery wheel is installed in a ventilation system to exhaust the air, but putting that heating and cooling back into the building. Any ideas how to do this?

You can use the wizard inside the software. To do that, you can open the eQuest program, and in the lower right corner click on Actions. Select the wizard and follow the instruction provided. You will need to enter all your data manually because the wizard doesn't have an import option. I am wondering if you create the entire simulation using wizard edit and you switch to detailed edit mode in order to generate hourly reports, would all the information transfer successfully?

Yes, you can switch between wizard edit mode to detailed edit mode in order to generate hourly reports without any kind of problems (all information will be transferred successfully). After you finish your project in the wizard edit mode, save it and after that open it the detailed mode.
